However, screening and retrieving appropriate candidates as well as handling false positives presents a challenge for all post-screening analysis methods employed in retrieving therapeutic and industrial targets. Results: Using the TSCC method, virtually screened compounds were clustered based on their protein-ligand interactions, followed by structure clustering employing physicochemical features, to retrieve the final compounds. Based on the protein-ligand interaction profile (first stage), docked compounds can be clustered into groups with distinct binding interactions. Structure clustering (second stage) grouped similar compounds obtained from the first stage into clusters of similar structures; the lowest energy compound from each cluster being selected as a final candidate. Conclusion: By representing interactions at the atomic-level and including measures of interaction strength, better descriptions of protein-ligand interactions and a more specific analysis of virtual screening was achieved. The two-stage clustering approach enhanced our post-screening analysis resulting in accurate performances in clustering, mining and visualizing compound candidates, thus, improving virtual screening enrichment.Item type:Item, Interplay between Structure and Fluidity of Model Lipid Membranes under Oxidative Attack(2010-12-02) ;Tai, Wan-Yu ;Yang, Yi-Cyun ;Lin, Hui-Jen ;Huang, Chin-PingCheng, Yi-LinA proper regula:ion of membrane fluidity is critical for cellular activities such as communication between cells, mitosis, an :I endocytosis. Unsaturated lipids, a main component of biological membranes, are particularly susceptible to oxidative attack of reactive oxygen species. The oxidation of lipids can produce structural derangement of membranes and eventually alter the membrane fluidity. We have applied fluorescence correlation spectroscopy (FCS) and Raman spectroscopy to investigate the fluidity and structure of model membranes subject to oxidative attack. Hydrogen peroxide has little effect on the lateral fluidity of membranes. whereas hydroxyl radical causes a significantly increased fluidity. The latter is rationalized with the cleavage of the acyl chains of lipids caused by hydroxyl radical; this interpretation is founded on the diminished intensities of lines in Raman spectra associated with -CH(2) and C = C moieties in lipids and supported by mass-spectral measurements. The same approach provides a mechanistic account of the inhibitory capability of vitamins C and E against ate increased membrane fluidity resulting from an oxidative attack. Membranes with much cholesterol exhibit a novel resistance against altered membrane fluidity induced with oxidative attack; this finding has biological implications. Our approach combining FCS and Raman measurements reveals the interplay between the structure and fluidity of membranes and provides insight into the pathophysiology of cellular oxidative injury.Item type:Item, Improving protein secondary structure prediction based on short subsequences with local structure similarity(2010-12-02) ;Lin, Hsin-Nan ;Sung, Ting-Yi ;Ho, Shinn-Ying ;Hsu, Wen-Lian生物資訊及系統生物研究所Background: When characterizing the structural topology of proteins, protein secondary structure (PSS) plays an important role in analyzing and modeling protein structures because it represents the local conformation of amino acids into regular structures. Although PSS prediction has been studied for decades, the prediction accuracy reaches a bottleneck at around 80%, and further improvement is very difficult. Results: In this paper, we present an improved dictionary-based PSS prediction method called SymPred, and a meta-predictor called SymPsiPred. We adopt the concept behind natural language processing techniques and propose synonymous words to capture local sequence similarities in a group of similar proteins. A synonymous word is an n-gram pattern of amino acids that reflects the sequence variation in a protein's evolution. We generate a protein-dependent synonymous dictionary from a set of protein sequences for PSS prediction. On a large non-redundant dataset of 8,297 protein chains (DsspNr-25), the average Q(3) of SymPred and SymPsiPred are 81.0% and 83.9% respectively. On the two latest independent test sets (EVA Set_1 and EVA_Set2), the average Q(3) of SymPred is 78.8% and 79.2% respectively. SymPred outperforms other existing methods by 1.4% to 5.4%. We study two factors that may affect the performance of SymPred and find that it is very sensitive to the number of proteins of both known and unknown structures. This finding implies that SymPred and SymPsiPred have the potential to achieve higher accuracy as the number of protein sequences in the NCBInr and PDB databases increases. Conclusions: Our experiment results show that local similarities in protein sequences typically exhibit conserved structures, which can be used to improve the accuracy of secondary structure prediction. For the application of synonymous words, we demonstrate an example of a sequence alignment which is generated by the distribution of shared synonymous words of a pair of protein sequences. We can align the two sequences nearly perfectly which are very dissimilar at the sequence level but very similar at the structural level. The SymPred and SymPsiPred prediction servers are available at http://bio-cluster.iis.sinica.edu.tw/SymPred/.Item type:Item, THREE DIMENSIONAL DISPLAY(2010-12-02) ;Huang, Yi-Pai ;Chen, Chih-WeiShen, To-ChiangA three dimensional display includes a display panel and a view-scanning layer. The display panel is used to display many display images quickly. The view-scanning layer is disposed on the display panel and receives the display images. The view-scanning layer has many light refracting modulation regions. Each of the light refracting modulation regions includes a view-scanning unit. Higher interfacial charge transfer rate and retardant fluorescence decay confirmed from transient fluorescence illustrated that D205-sensitized ZnO DSCs could possess better electron transport than D149-sensitized ZnO DSCs. The enhancement of V(oc) and J(sc) for D205-sensitized ZnO DSCs was ascribed to the effective suppression of electron recombination by extending the alkyl chain on the terminal rhodanine moiety from ethyl to octyl. The evidence of enhanced electron diffusion coefficient was further shown by electrochemical impedance spectroscopy (EIS).Item type:Item, Size-dependent impairment of cognition in mice caused by the injection of gold nanoparticles(2010-12-03) ;Chen, Yu-Shiun ;Hung, Yao-Ching ;Lin, Li-Wei ;Liau, IanHong, Meng-YengWe explored the size-dependent impairment of cognition in mice caused by the injection of gold nanoparticles (GNPs). GNPs of 17 and 37 nm in diameter were injected intraperitoneally into BALB/c mice at doses ranging from 0.5 to 14.6 mg kg(-1). ICP-MS was performed on brain tissue collected 1, 14 and 21 days after the injection. A passive-avoidance test was performed on day 21. Monoamine levels were determined on day 21. The microscopic distribution of GNPs in the hippocampus was examined using coherent anti-Stokes Raman scattering (CARS) microscopy and transmission electron microscopy (TEM). The results indicated that 17 nm GNPs passed through the blood-brain barrier more rapidly than 37 nm GNPs. Treatment with 17 nm GNPs decreased the latency time, which was comparable to the effect of scopolamine treatment, while 37 nm GNPs showed no significant effect. Dopamine levels and serotonin levels in the brain were significantly altered by the injection of 17 and 37 nm GNPs. GNPs affected dopaminergic and serotonergic neurons. CARS microscopy indicated that 17 nm GNPs entered the Cornu Ammonis (CA) region of the hippocampus, while 37 nm GNPs were excluded from the CA region. TEM verified the presence of 17 nm GNPs in the cytoplasm of pyramidal cells. In this study, we showed that the ability of GNPs to damage cognition in mice was size-dependent and associated with the ability of the particles to invade the hippocampus. The dosage and duration of the treatment should be taken into account if GNPs are used in the future as vehicles to carry therapeutic agents into the brain.Item type:Item, Cobalt silicide nanocables grown on Co films: synthesis and physical properties(2010-12-03) ;Hsin, Cheng-Lun ;Yu, Shih-Ying ;Wu, Wen-Wei ;材料科學與工程學系Department of Materials Science and EngineeringSingle-crystalline cobalt silicide/SiO(x) nanocables have been grown on Co thin films on an SiO(2) layer by a self-catalysis process via vapor-liquid-solid mechanism. The nanocables consist of a core of CoSi nanowires and a silicon oxide shell with a length of several tens of micrometers. In the confined space in the oxide shell, the CoSi phase is stable and free from agglomeration in samples annealed in air ambient at 900 degrees C for 1 h. The nanocable structure came to a clear conclusion that the thermal stability of the silicide nanowires can be resolved by the shell encapsulation. Cobalt silicide nanowires were obtained from the nanocable structure. The electrical properties of the CoSi nanowires have been found to be compatible with their thin film counterpart and a high maximum current density of the nanowires has been measured. One way to obtain silicate nanowires has been demonstrated. The silicate compound, which is composed of cobalt, silicon and oxygen, was achieved. The Co silicide/oxide nanocables are potentially useful as a key component of silicate nanowires, interconnects and magnetic units in nanoelectronics.Item type:Item, How to manage knowledge well? Evidence from the life insurance industry(2010-12-04) ;Chen, I-Shuo ;Chen, Jui-Kuei ;經營管理研究所Institute of Business and ManagementAs using knowledge management and performance effectively to gain competitive advantage is becoming critical in today's knowledge-based economy, an increasing number of industries are trying to explore optimal methods of managing knowledge-based assets, so-called intellectual capital (IC) in both visible and invisible forms and evaluate their performance in this regard. In Taiwan, the life insurance industry includes two crucial factors: first, it is one of main mechanisms that could significantly influence Taiwanese economic growth; and second, knowledge needed for high performance itself. However, not only is difficulty in professions growing, high flow rate of talent and an increase in, and extension of, diversity services, but the recent global economic depression is a drawback that is seriously damaging competitive advantage domestically and internationally. This phenomenon also obviously affects Taiwanese economic growth. Since the renaissance and auspicious future of Taiwanese life insurance industry might be expected by senior life insurance experts, the aim of this study is on the basis of its development nature, profit generation by effective knowledge management, to overcome the highlighted difficulties by developing the critical criteria of IC and utilizing the developed IC criteria to explore the benchmark company. This is accomplished through a hybrid multiple-criteria decision-making (MCDM) approach based on a decision-making trial and evaluation laboratory (DEMATEL), the analytic network process (ANP), and VlseKriterijumska Optimizacija I Kompromisno Resenje (VIKOR). Companies in the life insurance industry are encouraged to successfully evaluate and improve knowledge management performance based on the research findings, to bring about radical change in the existing state of affairs and to develop future strategies efficiently and solidly. Item type:Item, Oxaliplatin down-regulates survivin by p38 MAP kinase and proteasome in human colon cancer cells(2010-12-05) ;Liu, Huei-Fang ;Hu, Huai-Chin ;Chao, Jui-I ;分子醫學與生物工程研究所Institute of Molecular Medicine and BioengineeringOxaliplatin, a platinum derivative cancer drug, has been used for treating human colorectal cancers. Survivin has been proposed as a cancer target, which highly expressed in most cancer cells but not normal adult cells. In this study, we investigated the regulation of survivin expression by exposure to oxaliplatin in human colon cancer cells. Oxaliplatin (3-9 mu M for 24 h) markedly induced cytotoxicity, proliferation inhibition and apoptosis in the human RKO colon cancer cells. The survivin protein expression of RKO cells is dramatically reduced by oxaliplatin; however, the survivin gene expression is slightly altered. The survivin blockage of oxaliplatin elevated caspase-3 activation and apoptosis in RKO cells. Over-expression of survivin proteins by transfection with a survivin-expressed vector resisted the oxaliplatin-induced cancer cell death. Meantime, oxaliplatin elicited the phosphorylation of p38 mitogen-activated protein (MAP) kinase. SB202190, a specific p38 MAP kinase inhibitor, restored the survivin protein level and attenuated oxaliplatin-induced cancer cell death. In addition, oxaliplatin increased the levels of phospho-p53 (Ser-15) and total p53 proteins. Inhibition of p53 expression by a specific p53 inhibitor pifithrin-alpha reduced the phosphorylated p38 MAP kinase and active caspase-3 proteins in the oxaliplatin-exposed RKO cells. In contrast, SB202190 did not alter the oxaliplatin-induced p53 protein level. Furthermore, treatment with a specific proteasome inhibitor MG132 restored survivin protein level in the oxaliplatin-treated colon cancer cells. Taken together, our results demonstrate for the first time that survivin is down-regulated by p38 MAP kinase and proteasome degradation pathway after treatment with oxaliplatin in the human colon cancer cells.
