Item type:Item, Prediction of Metal Ion-Binding Sites in Proteins Using the Fragment Transformation Method(2012-06-18) ;Lu, Chih-Hao ;Lin, Yu-Feng ;Lin, Jau-Ji ;Yu, Chin-Sheng生物資訊及系統生物研究所The structure of a protein determines its function and its interactions with other factors. Regions of proteins that interact with ligands, substrates, and/or other proteins, tend to be conserved both in sequence and structure, and the residues involved are usually in close spatial proximity. More than 70,000 protein structures are currently found in the Protein Data Bank, and approximately one-third contain metal ions essential for function. Identifying and characterizing metal ion-binding sites experimentally is time-consuming and costly. Many computational methods have been developed to identify metal ion-binding sites, and most use only sequence information. For the work reported herein, we developed a method that uses sequence and structural information to predict the residues in metal ion-binding sites. Six types of metal ion-binding templates-those involving Ca2+, Cu2+, Fe3+, Mg2+, Mn2+, and Zn2+-were constructed using the residues within 3.5 angstrom of the center of the metal ion. Using the fragment transformation method, we then compared known metal ion-binding sites with the templates to assess the accuracy of our method. Our method achieved an overall 94.6 % accuracy with a true positive rate of 60.5 % at a 5 % false positive rate and therefore constitutes a significant improvement in metal-binding site prediction.Item type:Item, Calculation of the heavy-hadron axial couplings g(1), g(2), and g(3) using lattice QCD(2012-06-18) ;Detmold, William ;Lin, C. -J. David ;Meinel, Stefan ;物理研究所Institute of PhysicsIn a recent letter [Phys. Rev. Lett. 108, 172003 (2012)] we have reported on a lattice QCD calculation of the heavy-hadron axial couplings g(1), g(2), and g(3). These quantities are low-energy constants of heavy-hadron chiral perturbation theory (HH chi PT) and are related to the B*B pi, Sigma(b)*Sigma(b)pi, and Sigma(b)(*)Lambda(b)pi couplings. In the following, we discuss important details of the calculation and give further results. To determine the axial couplings, we explicitly match the matrix elements of the axial current in QCD with the corresponding matrix elements in HH chi PT. We construct the ratios of correlation functions used to calculate the matrix elements in lattice QCD, and study the contributions from excited states. We present the complete numerical results and discuss the data analysis in depth. In particular, we demonstrate the convergence of SU(4 vertical bar 2) HH chi PT for the axial-current matrix elements at pion masses up to about 400 MeV and show the impact of the nonanalytic loop contributions. Finally, we present additional predictions for strong and radiative decay widths of charm and bottom baryons.Item type:Item, A pulsated weak-resonant-cavity laser diode with transient wavelength scanning and tracking for injection-locked RZ transmission(2012-06-18) ;Lin, Gong-Ru ;Chi, Yu-Chieh ;Liao, Yu-Sheng ;Kuo, Hao-ChungLiao, Zhi-WangBy spectrally slicing a single longitudinal-mode from a master weak-resonant-cavity Fabry-Perot laser diode with transient wavelength scanning and tracking functions, the broadened self-injection-locking of a slave weak-resonant-cavity Fabry-Perot laser diode is demonstrated to achieve bi-directional transmission in a 200-GHz array-waveguide-grating channelized dense-wavelength-division-multiplexing passive optical network system. Both the down-and up-stream slave weak-resonant-cavity Fabry-Perot laser diodes are non-return-to-zero modulated below threshold and coherently injection-locked to deliver the pulsed carrier for 25-km bidirectional 2.5 Gbits/s return-to-zero transmission. The master weak-resonant-cavity Fabry-Perot laser diode is gain-switched at near threshold condition and delivers an optical coherent pulse-train with its mode linewidth broadened from 0.2 to 0.8 nm by transient wavelength scanning, which facilitates the broadband injection-locking of the slave weak-resonant-cavity Fabry-Perot laser diodes with a threshold current reducing by 10 mA. Such a transient wavelength scanning induced spectral broadening greatly releases the limitation on wavelength injection-locking range required for the slave weak-resonant-cavity Fabry-Perot laser diode. The theoretical modeling and numerical simulation on the wavelength scanning and tracking effects of the master and slave weak-resonant-cavity Fabry-Perot laser diodes are performed. The receiving power sensitivity for back-to-back transmission at bit-error-rate <10(-10) is -25.6 dBm, and the power penalty added after 25-km transmission is less than 2 dB for all 16 channels. D.The control of material interfaces at the atomic level has led to novel interfacial properties and functionalities. In particular, the study of polar discontinuities at interfaces between complex oxides lies at the frontier of modern condensed matter research. Here we employ a combination of experimental measurements and theoretical calculations to demonstrate the control of a bulk property, namely ferroelectric polarization, of a heteroepitaxial bilayer by precise atomic-scale interface engineering. More specifically, the control is achieved by exploiting the interfacial valence mismatch to influence the electrostatic potential step across the interface, which manifests itself as the biased-voltage in ferroelectric hysteresis loops and determines the ferroelectric state. A broad study of diverse systems comprising different ferroelectrics and conducting perovskite underlayers extends the generality of this phenomenon.Item type:Item, Nano-hybrid carboxymethyl-hexanoyl chitosan modified with (3-aminopropyl)triethoxysilane for camptothecin delivery(2012-06-20) ;Hsiao, Meng-Hsuan ;Tung, Tsan-Hua ;Hsiao, Chi-Sheng ;Liu, Dean-Mo材料科學與工程學系Silane-modified amphiphilic chitosan was synthesized by anchoring a silane coupling agent, (3-aminopropyl)triethoxysilane, to a novel amphiphilic carboxymethyl-hexanoyl chitosan (CHC). The chemical structure of this new organic-inorganic hybrid molecule was characterized by FTIR and C-13-, Si-29-nuclear magnetic resonance, while the structural evolution was examined using scanning electron microscopy (SEM), transmission electron microscopy (TEM), X-ray diffraction (XRD), and dynamic light scattering (DLS). Experimental results indicated a self-assembly behaviour of molecules into nanopartides with a stable polygonal geometry, consisting of ordered silane layers of 6 nm in thickness. The self-assembly property was found to be influenced by chemical composition and concentration of silane incorporated, while the size can be varied by the amount of anchored silane. It was also demonstrated that such vesicle exhibited excellent cytocompatibility and cellular internalization capability in ARPE-19 cell line, and presented well-controlled encapsulation and release profiles for (S)-(+)-camptothecin. These unique properties render it as a potential drug delivery nanosystem. (C) 2012 Elsevier Ltd. H. ;Cheng, P. C. ;Lin, J. -Y.Wu, K. H.Quasiparticle dynamics of FeSe single crystals revealed by dual-color transient reflectivity measurements (Delta R/R) provides unprecedented information on Fe-based superconductors. The amplitude of the fast component in Delta R/R clearly gives a competing scenario between spin fluctuations and superconductivity. Together with the transport measurements, the relaxation time analysis further exhibits anomalous changes at 90 and 230 K. The former manifests a structure phase transition as well as the associated phonon softening. The latter suggests a previously overlooked phase transition or crossover in FeSe. The electron-phonon coupling constant lambda is found to be 0.16, identical to the value of theoretical calculations. Such a small lambda demonstrates an unconventional origin of superconductivity in FeSe.Item type:Item, Item type:Item, Yellow Phosphor Having Oxyapatite Structure, Preparation Method and White Light-Emitting Diode Thereof(2012-06-21) ;CHEN Teng-MingHUANG Chien-HaoA yellow phosphor having oxyapatite structure, preparation method and white light-emitting diode thereof are disclosed. C6H5CO was produced either from photolysis of acetophenone, C6H5C(O)CH3, at 248 nm or in reactions of phenyl radical (C6H5) with CO; C6H5 was produced on photolysis of C6H5Br at 248 nm. One intense band at 1838 +/- 1 cm(-1), one weak band at 1131 +/- 3 cm(-1), and two extremely weak bands at 1438 +/- 5 and 1590 +/- 10 cm(-1) are assigned to the C=O stretching (nu(6)), the C-C stretching mixed with C-H deformation (nu(15)), the out-of-phase C1C2C3/C5C6C1 symmetric stretching (nu(10)), and the in-phase C1C2C3/C4C5C6 antisymmetric stretching (nu(7)) modes of C6H5CO, respectively. These observed vibrational wavenumbers and relative IR intensities agree with those reported for C6H5CO isolated in solid Ar and with values predicted for C6H5CO with the B3LYP/aug-cc-pVDZ method. A.We report the ab-initio study of rare-earth adatoms (Gd) on an insulating surface. This surface is of interest because of previous studies by scanning tunneling microscopy showing spin excitations of transition-metal adatoms. The present work is the first study of rare-earth spin-coupled adatoms, as well as the geometry effect of spin coupling and the underlying mechanism of ferromagnetic coupling. The exchange coupling between Gd atoms on the surface is calculated to be antiferromagnetic in a linear geometry and ferromagnetic in a diagonal geometry. We also find that the Gd dimers in these two geometries are similar to the nearest-neighbor and the next-nearest-neighbor Gd atoms in GdN bulk. We analyze how much direct exchange, superexchange, and Ruderman-Kittel-Kasuya-Yosida interactions contribute to the exchange coupling for both geometries by additional first-principles calculations of related model systems.Item type:Item, High-stability oxygen sensor based on amorphous zinc tin oxide thin film transistor(2012-06-25) ;Chen, Yu-Chun ;Chang, Ting-Chang ;Li, Hung-Wei ;Chung, Wan-FangWu, Chang-PeiThis research presents a sol-gel derived zinc tin oxide thin film transistor (TFT) as a high-stability oxygen sensor. Due to its high sensitivity, oxygen has been traditionally regarded as having a negative influence on the electrical characteristics of zinc-based TFTs; however, TFTs can also act as an oxygen sensor. After illumination with visible light in oxygen-rich ambient, a significant increase in drain current of nearly 10 4 times occurs with fixed gate and drain voltages. It is expected that an optimized method of illumination can help to reset the electrical characteristics or distinguish the on/off state of this reliable oxygen sensor. A strong variation of temperature-dependent photoluminescence peak energy was observed and attributed to the existence of the localized states. The degree of carrier localization in these defect-induced states was more prominent in the case of MQWs with the wider well width. In addition, the ultraviolet light emission efficiency revealed a 3-fold enhancement with increasing the well width from 1.6 nm to 7.3 nm, due to the strong carrier localization generated from the quantum-wire-like features formed by the intersection between basal stacking faults and quantum wells.
