Item type:Item, Prediction and Analysis of Antibody Amyloidogenesis from Sequences(2013-01-07) ;Liaw, Chyn ;Tung, Chun-Wei ;Ho, Shinn-Ying ;生物科技學系生物資訊及系統生物研究所Antibody amyloidogenesis is the aggregation of soluble proteins into amyloid fibrils that is one of major causes of the failures of humanized antibodies. The prediction and prevention of antibody amyloidogenesis are helpful for restoring and enhancing therapeutic effects. Due to a large number of possible germlines, the existing method is not practical to predict sequences of novel germlines, which establishes individual models for each known germline. This study proposes a first automatic and across-germline prediction method (named AbAmyloid) capable of predicting antibody amyloidogenesis from sequences. Since the amyloidogenesis is determined by a whole sequence of an antibody rather than germline-dependent properties such as mutated residues, this study assess three types of germline-independent sequence features (amino acid composition, dipeptide composition and physicochemical properties). AbAmyloid using a Random Forests classifier with dipeptide composition performs well on a data set of 12 germlines. The within-and across-germline prediction accuracies are 83.10% and 83.33% using Jackknife tests, respectively, and the novel-germline prediction accuracy using a leave-one-germline-out test is 72.22%. A thorough analysis of sequence features is conducted to identify informative properties for further providing insights to antibody amyloidogenesis. Some identified informative physicochemical properties are amphiphilicity, hydrophobicity, reverse turn, helical structure, isoelectric point, net charge, mutability, coil, turn, linker, nuclear protein, etc. Additionally, the numbers of ubiquitylation sites in amyloidogenic and nonamyloidogenic antibodies are found to be significantly different. It reveals that antibodies less likely to be ubiquitylated tend to be amyloidogenic. The method AbAmyloid capable of automatically predicting antibody amyloidogenesis of novel germlines is implemented as a publicly available web server at http://iclab.life.nctu.edu.tw/abamyloid.Item type:Item, Synthesis and study of novel supramolecular nanocomposites containing aryl-imidazo-phenanthroline-based metallo-polymers (H-donors) and surface-modified ZnO nanoparticles (H-acceptors)(2013-01-07) ;Fang, Hsiao-Ping ;Wu, Yen-Hsing ;Lin, Hong-Cheu ;材料科學與工程學系Department of Materials Science and EngineeringFour novel metallo-polymers (P1-P4) containing aryl-imidazo-phenanthrolines (AIP) ligands (incorporated with phenyl and fused-thiophene cores) were synthesized and characterized. Interestingly, P1-P4 exhibited electrochromism during the oxidation processes of cyclic voltammogram studies. In addition, P1-P4 were blended with surface-modified pyridyl-ZnO nanoparticles (ZnOpy as proton acceptors) to form nanocomposites, where P3-P4 were functionalized with carboxylic acid pendants (as proton donors) on the polymer backbones to study for the H-bonded effects on surface-modified ZnOpy nanoparticles. In order to investigate the nanocomposites containing metallo-polymers P1-P4 and surface-modified ZnOpy nanoparticles, nanocomposites P1-P4/ZnOpy were characterized by UV-visible (UV) absorption spectra, Fourier transform infrared (FT-IR), photoluminescence (PL) spectra, time-resolved photoluminescence decays, X-ray diffraction (XRD) measurements, and transmission electron microscopy (TEM) analyses. In contrast to nanocomposites P1/ZnOpy and P2/ZnOpy, higher crystallinities with a distinct layered-structure of H-bonded nanocomposites P3/ZnOpy and P4/ZnOpy in XRD measurements were induced by the introduction of surface-modified ZnOpy nanoparticles to metallopolymers P3 and P4, correspondingly. Furthermore, due to the supramolecular interactions of surface-modified ZnOpy nanoparticles with metallo-polymers P3-P4, TEM images verified that ZnOpy nanoparticles were more homogeneously distributed in nanocomposites P3-P4/ZnOpy (with H-bonds) than those in P1-P2/ZnOpy (without H-bonds), respectively. Measuring gate current at initial through body floating and source/drain floating shows that hole current flows from source/drain. The fitting of gate current (I-g)-gate voltage (V-g) characteristic curves demonstrates that the Frenkel-Poole mechanism dominates the conduction. Next, by fitting the gate current after NBTI, in the order of Frenkel-Poole then tunneling, the Frenkel-Poole mechanism can be confirmed. These phenomena can be attributed to hole trapping in high-k bulk and the electric field formula Ehigh-k epsilon(high-k) = Q+E-sio2 epsilon(sio2). (C) 2013 American Institute of Physics. The transistor was gated by the quasi remnant polarization of azobenzene copolymer, which was built by photo-assisted poling and erased by photo-depoling at room temperature. By taking the nature of polymer electret of azobenzene copolymer, the graphene-based device can perform ternary logic, and the resistance change ratio of the written status "+/- 1" to the erased status "0" was -/+ 60%. The device can retain its statuses against an electric field as high as 0.2 MV/cm because the azobenzene molecules were frozen in copolymer at room temperature. The closed-form solutions describing the variability in groundwater flow specific discharge and stream flow discharge are developed to quantify the influence of the variability in temporally correlated recharge in an unconfined aquifer on the stream flow discharge. We found from the closed-form solutions that the temporal correlation scale and the variance of recharge fields influence the variability in groundwater flow specific discharge and the stream flow discharge positively. In addition, the hydraulic diffusivity coefficient takes the role of reducing the variability in stream flow discharge. (C) 2012 Elsevier B.V. H.Kuo, Ming-YenIn this study, a multi-color emission was observed from the large-area GaN-based photonic quasicrystal (PQC) nanopillar laser. The GaN PQC nanostructure was fabricated on an n-GaN layer by using nanoimprint lithographic technology. The regrown InGaN/GaN multiple quantum wells (MQWs) formed a nanopyramid structure on top of the PQC nanopillars. A lasing action was observed at ultraviolet wavelengths with a low threshold power density of 24 mJ/cm(2), and a green color emission from InGaN/GaN MQWs was also achieved simultaneously. N-V-high level characteristic curves with different duty ratios show that the hole discharge time (t(base level)) dominates the value of extra traps. By fitting ln (N (t(base level) = 1 mu s) -N (t(base level))) - Delta t(base level) at different temperatures and computing the equation t = tau(0) exp (alpha(h,SiO2)d(SiO2) + alpha(h,HfO2)d(HfO2,trap)), the results show that these extra traps measured by the charge pumping technique at high voltage zone can be attributed to high-k bulk shallow traps. These polymers, which we characterized using gel permeation chromatography, thermogravimetric analysis, NMR spectroscopy, UV-Vis absorption spectroscopy, and electrochemical cyclic voltammetry, exhibited good solubility, low-lying energy levels for their highest occupied molecular orbitals, excellent thermal stability, and air stability. Using these polymers, we fabricated bulk-heterojunction solar cell devices having the structure indium tin oxide/poly(3,4-ethylenedioxythiophene):polystyrenesulfonate/polymer:[6,6]-phenyl-C-61-butyric acid methyl ester (PC61BM) (1:1, w/w)/Ca/Al. Under AM 1.5G illumination (100 mW cm(-2)), the solar cell incorporating PFTBO exhibited a high value of V-OC of 1.04 V and that based on PCTBO provided a power conversion efficiency of 4.1% without the need for any post treatment. Liquid-state BA at room temperature can be solidified in electrospinning process using PAN as a medium through their miscible behavior. Results indicate that the mixing below 50 wt% BA into PAN matrix for electrospinning has no significant dropping beads, indicated a miscible PAN/BA system. Above 70 wt% BA in PAN solution could not be solidified completely after electrospinning, revealed apparent beaded fibers. The PAN/PBA blend fibers, obtained after curing at 300 degrees C, generated a superhydrophobicity because of the low-surface-free-energy PBA. In addition, laser scanning confocal microscope (LSCM) measurements were included to determine the relative amount of antibody that adsorbed to these PAN/PBA fibers to examine the biofouling-resistant property. The results showed an obviously decreased protein adsorption with increasing PBA fraction. The correlations between PAN and PBA would provide insight into the designing and developing of low-surface-free-energy fibers without fluorine and silicon elements to improve biofouling-resistant property. The experimental results reveal that DPn-PPV exhibits one crystalline phase at low temperatures. On the basis of 2D WAXD and SAED patterns obtained from the oriented samples, the crystal structures are determined to be orthorhombic for DP6-PPV and monoclinic for DP8-PPV, DP10-PPV, and DP12-PPV. To account for the unusually large unit cell dimensions, we propose that the unit cell of DPn-PPV contains 4 chains (8 chemical repeat units). The complex crystal structure can be attributed to the longitudinal and transverse offsets between the neighboring chains, which shall be mainly due to the requirement of minimizing the steric hindrance caused by the attached pendent groups and maximizing the pi-pi interaction between the chains. The molecular packing scheme was simulated by using Cerius(2) software, of which the result agrees with the experimental data. The polarized UV-vis absorption and polarized solid-state photoluminescence (PL) property of these polymers was also investigated. The PL spectra indicated that the light emitted from the oriented film was preferentially polarized parallel to the shear direction, implying that DPn-PPV may potentially be useful in linearly polarized luminescence devices.Item type:Item, Dereverberation and noise reduction method for microphone array and apparatus using the same(2013-01-08) ;Bai Mingsian R. ;Hur Ker-NanLiou Ying-TingA dereverberation and noise reduction method adapted for a microphone array and an apparatus using the same are proposed. For the first time to our knowledge, we have developed a simple experimental method based on a new configuration of out-of-plane cell rotation and analyzed our data by extended Jones matrix method to obtain accurate pretilt angles for such thin TN cells where the well-accepted configuration of the out-of-plane cell rotation method analyzed by Birecki and Kahn [ The Physics and Chemistry of Liquid Crystal Devices (1980), p. 115] was insufficient to address.
